RetroArch is really meant for using one controller per core. But I have a collection of 8bitdo controllers, original controllers with USB adapters, and USB replica controllers. If you only use one controller this is a non issue. It has by far the best support for multiple controllers.

If you emulate on Windows or iOS, then RetroArch is definitely the way to go. But I think OpenEmu is the best choice for the majority of consoles.
